The Genome Sequence Archive Family: Toward Explosive Data Growth and Diverse Data Types显示文摘The Genome Sequence Archive(GSA)is a data repository for archiving raw sequence data, which provides data storage and sharing services for worldwide scientific communities.Considering explosive data growth with diverse data types, here we present the GSA family by expanding into a set of resources for raw data archive with different purposes,namely,GSA(http://gffzz77e3413bc06540edscuocok5up6kx6onq.ffgz.tsg.suse.edu.cn/gsa/),GSA for Human(GSA-Human,http://gffzz77e3413bc06540edscuocok5up6kx6onq.ffgz.tsg.suse.edu.cn/gsa-human/),and Open Archive for Miscellaneous Data(OMIX,http://gffzz77e3413bc06540edscuocok5up6kx6onq.ffgz.tsg.suse.edu.cn/omix/).Compared with the 2017 version,GSA has been significantly updated in data model, online functionalities, and web interfaces.GSA-Human,as a new partner of GSA,is a data repository specialized in human genetics-related data with controlled access and security.OMIX,as a critical complement to the two resources mentioned above,is an open archive for miscellaneous data.Together, all these resources form a family of resources dedicated to archiving explosive data with diverse types, accepting data submissions from all over the world, and providing free open access to all publicly available data in support of worldwide research activities. | Tingting Chen Xu Chen Sisi Zhang Junwei Zhu Bixia Tang Anke Wang Lili Dong Zhewen Zhang Caixia Yu Yanling Sun Lianjiang Chi Huanxin Chen Shuang Zhai Yubin Sun Li Lan Xin Zhang Jingfa Xiao Yiming Bao Yanqing Wang Zhang Zhang Wenming Zhao | 2021 | Genomics, Proteomics & Bioinformatics2021,19,4: | 38
Herbal decoctosome is a novel form of medicine显示文摘Traditionally, herbal medicine is consumed by drinking decoctions produced by boiling herbs with water. The functional components of the decoction are heat stable. Small RNAs(sRNAs) were reported as a new class of functional components in decoctions. However, the mechanisms by which sRNAs survive heat treatment of the decoction and enter cells are unclear.Previous studies showed that plant-derived exosome-like nanoparticles(ELNs), which we call botanosomes, could deliver therapeutic reagents in vivo. Here, we report that heat-stable decoctosomes(ELNs) from decoctions have more therapeutic effects than the decoctions in vitro and demonstrate therapeutic efficacy in vivo. Furthermore, sRNAs, such as HJT-sRNA-m7 and PGY-sRNA-6, in the decoctosome exhibit potent anti-fibrosis and anti-inflammatory effects, respectively. Decoctosome is comprised of lipids, chemical compounds, proteins, and s RNAs. A medical decoctosome mimic is called bencaosome. A single lipid sphinganine(d22:0) identified in the decoctosome was mixed and heated with the synthesized sRNAs to form the simplest bencaosome. This simple bencaosome structure was identified by critical micelle concentration(cmc) assay that sRNAs coassembled with sphinganine(d22:0) to form the lipid layers of vesicles. The heating process facilitates co-assembly of sRNAs and sphinganine(d22:0) until a steady state is reached. The artificially produced sphinganine-HJT-sRNA-m7 and sphinganinePGY-sRNA-6 bencaosomes could ameliorate bleomycin-induced lung fibrosis and poly(I:C)-induced lung inflammation, respectively, following oral administration in mice. Our study not only demonstrates that the herbal decoctosome may represent a combinatory remedy in precision medicine but also provides an effective oral delivery route for nucleic acid therapy. | Xiaoyun Li Zhu Liang Jianchao Du Zhiqing Wang Song Mei Zhiqing Li Yan Zhao DANDan Zhao Yiming Ma Jun Ye Jiantao Xu Yu Zhao Jiahui Chang Yuhao Qin Lanlan Yu Chenxuan Wang Chengyu Jiang | 2019 | Science China(Life Sciences)2019,62,3: | 26
The recommendations of Chinese Parkinson’s disease and movement disorder society consensus on therapeutic management of Parkinson’s disease显示文摘Background:Parkinson’s disease(PD)is a chronic, progressive and debilitating disease, which affects over 2.5 million people in China.PD is characterized clinically by resting tremor, muscular rigidity, bradykinesia and postural instability. As the disease progresses, additional complications can arise such as non-motor and neurobehavioral symptoms.Pharmacological treatment and surgical intervention for PD have been implemented in China.Until 10 years ago, there was lack of standardization for the management of PD in different regions and among different physicians, leading to different treatment levels in different regions and different physicians.Since then, the Chinese Parkinson’s Disease and Movement Disorder Society have published three versions of guidelines for the management of PD in China,in 2006,2009 and 2014,respectively.Correspondingly,the overall level of treatment for PD in China improved. Objectives:To update the treatment guidelines based on current foreign and domestic practice guidelines and clinical evidence, and to improve the treatment options available to physicians in the management of PD.Summary:A variety of treatment recommendations in the treatment guidelines have been proposed, including physical activity and disease-modifying medication, which should be initiated at the early-stage of the disease. The principles of dosage titration should be followed to avoid acute adverse reactions to the drugs,to achieve a satisfactory clinical effect with a low dose and to reduce the incidence of long-term motor complications. Moreover, different treatment strategies should be considered at different stages of the disease.Importantly, treatment guidelines and personalized treatments should be valued equally.A set of treatment recommendations has been developed to assist physicians to improve and optimize clinical outcomes for patients with PD in China. | Shengdi Chen Piu Chan Shenggang Sun Haibo Chen Baorong Zhang Weidong Le Chunfeng Liu Guoguang Peng Beisha Tang Lijuan Wang Yan Cheng Ming Shao Zhenguo Liu Zhenfu Wang Xiaochun Chen Mingwei Wang Xinhua Wan Huifang Shang Yiming Liu Pingyi Xu Jian Wang Tao Feng Xianwen Chen Xingyue Hu Anmu Xie Qin Xiao | 2016 | Translational Neurodegeneration2016,5,1: | 23
Platelets in hemostasis and thrombosis:Novel mechanisms of fibrinogen-independent platelet aggregation and fibronectin-mediated protein wave of hemostasis显示文摘Platelets are small anucleate cells generated from megakaryocytes in the bone marrow.Although platelet generation, maturation, and clearance are still not fully understood, significant progress has been made in the last 1-2 decades. In blood circulation, platelets can quickly adhere and aggregate at sites of vascular injury, forming the platelet plug(i.e.the first wave of hemostasis).Activated platelets can also provide negatively charged phosphatidylserinerich membrane surface that enhances cell-based thrombin generation, which facilitates blood coagulation(i.e.the second wave of hemostasis).Platelets therefore play central roles in hemostasis. However, the same process of hemostasis may also cause thrombosis and vessel occlusion, which are the most common mechanisms leading to heart attack and stroke following ruptured atherosclerotic lesions. In this review,we will introduce the classical mechanisms and newly discovered pathways of platelets in hemostasis and thrombosis, including fibrinogen-independent platelet aggregation and thrombosis, and the plasma fibronectin-mediated 'protein wave' of hemostasis that precedes the classical first wave of hemostasis.Furthermore,we briefly discuss the roles of platelets in inflammation and atherosclerosis and the potential strategies to control atherothrombosis. | Yan Hou Naadiya Carrim Yiming Wang Reid C.Gallant Alexandra Marshall Heyu Ni | 2015 | The Journal of Biomedical Research2015,29,6: | 21
Review of the progress in preparing nano TiO_2: An important environmental engineering material显示文摘TiO2 nanomaterial is promising with its high potential and outstanding performance in photocatalytic environmental applications, such as CO2 conversion, water treatment, and air quality control. For many of these applications, the particle size, crystal structure and phase, porosity, and surface area influence the activity of TiO2 dramatically. TiO2 nanomaterials with special structures and morphologies, such as nanospheres, nanowires, nanotubes, nanorods, and nanoflowers are thus synthesized due to their desired characteristics. With an emphasis on the different morphologies of TiO2 and the influence factors in the synthesis, this review summarizes fourteen TiO2 preparation methods, such as the sol–gel method, solvothermal method, and reverse micelle method. The TiO2 formation mechanisms, the advantages and disadvantages of the preparation methods, and the photocatalytic environmental application examples are proposed as well. | Yan Wang Yiming He Qinghua Lai Maohong Fan | 2014 | Journal of Environmental Sciences2014,26,11: | 20
Modulating macrophage activities to promote endogenous bone regeneration: Biological mechanisms and engineering approaches显示文摘A coordinated interaction between osteogenesis and osteoimmune microenvironment is essential for successful bone healing. In particular, macrophages play a central regulatory role in all stages of bone repair.Depending on the signals they sense, these highly plastic cells can mediate the host immune response against the exterior signals of molecular stimuli and implanted scaffolds,to exert regenerative potency to a varying extent. In this article,we first encapsulate the immunomodulatory functions of macrophages during bone regeneration into three aspects,as sweeper, mediator and instructor. We introduce the phagocytic role of macrophages in different bone healing periods(‘sweeper’)and overview a variety of paracrine cytokines released by macrophages either mediating cell mobilisation, vascularisation and matrix remodelling(‘mediator’),or directly driving the osteogenic differentiation of bone progenitors and bone repair(‘instructor’).Then,we systematically classify and discuss the emerging engineering strategies to recruit, activate and modulate the phenotype transition of macrophages,to exploit the power of endogenous macrophages to enhance the performance of engineered bone tissue. | Yiming Niu Zhenzhen Wang Yuchen Shi Lei Dong Chunming Wang | 2021 | Bioactive Materials2021,6,1: | 14
Distributions of chlorophyll a and carbon fixed strength of phyto-plankton in autumn of the southern Huanghai Sea waters显示文摘Chlorophyll a (Chl a) concentration and primary productivity (PP), namely, carbon fixed strength of phytoplankton along four transects in the southern Huanghai Sea (SHS) were studied for their distribution features and controlling mechanisms based on the investigations from 17 October to 3 November 2005. The Chl a concentration in the study waters dynamically changed spatially. Surface Chl a concentrations ranged from 0.11 to 2.38 mg/m 3 with higher and lower values observed in the nutrient-laden inshore waters and central part of the SHS occupied by oligotrophic current, respectively. The vertical distribution of Chl a concentration showed a predominant pattern of subsurface concentration maximum profile. It followed the previous result of the deep dissolved oxygen concentration maximum profile, which was significantly correlated with phytoplankton and regional water mass. The primary productivity of carbon in autumn of the SHS, ranging from 95 to 1 634 mg/(m 2 ·d) mainly varied with nutrient condition, especially phosphate concentration in seawater and hydrological condition. Furthermore, associating the present study results together with previous studies, the annual value of carbon fixed production of phytoplankton in the entire marginal seas of East China (including the Bohai Sea, the Huanghai Sea and the East China Sea) was estimated to be 222 Mt, which accounted for 2% of that in the global margins. Besides, it was as 16.2 times as the annual value of apparent carbon sink strength (13.96 Mt) in the marginal seas of East China. This multiple was different in different sea areas (3.0 in the Bohai Sea, 6.7 in the Huanghai Sea and 81.6 in the East China Sea). | ZHENG Guoxia SONG Jinming DAI Jicui WANG Yiming | 2006 | Acta Oceanologica Sinica2006,25,3: | 13

Tissue-specific transcription reprogramming promotes liver metastasis of colorectal cancer显示文摘Metastasis, the development of secondary malignant growths at a distance from a primary tumor,is the cause of death for 90%of cancer patients, but little is known about how metastatic cancer cells adapt to and colonize new tissue environments. Here, using clinical samples,patient-derived xenograft(PDX)samples,PDX cells, and primary/metastatic cell lines,we discovered that liver metastatic colorectal cancer(CRC)cells lose their colon-specific gene transcription program yet gain a liver-specific gene transcription program. We showed that this transcription reprogramming is driven by a reshaped epigenetic landscape of both typical enhancers and super-enhancers.Further,we identified that the liver-specific transcription factors FOXA2 and HNF1A can bind to the gained enhancers and activate the liver-specific gene transcription, thereby driving CRC liver metastasis.Importantly, similar transcription reprogramming can be observed in multiple cancer types. Our data suggest that reprogrammed tissue-specific transcription promotes metastasis and should be targeted therapeutically. | Shuaishuai Teng Yang Eric Li Ming Yang Rui Qi Yiming Huang Qianyu Wang Yanmei Zhang Shanwen Chen Shasha Li Kequan Lin Yang Cao Qunsheng Ji Qingyang Gu Yujing Cheng Zai Chang Wei Guo Pengyuan Wang Ivan Garcia-Bassets Zhi John Lu Dong Wang | 2020 | Cell Research2020,30,1: | 11
Electronic Skin from High-Throughput Fabrication of Intrinsically Stretchable Lead Zirconate Titanate Elastomer显示文摘Electronic skin made of thin, soft, stretchable devices that can mimic the human skin and reconstruct the tactile sensation and perception offers great opportunities for prosthesis sensing, robotics controlling, and human-machine interfaces.Advanced materials and mechanics engineering of thin film devices has proven to be an efficient route to enable and enhance flexibility and stretchability of various electronic skins;however, the density of devices is still low owing to the limitation in existing fabrication techniques. Here,we report a high-throughput one-step process to fabricate large tactile sensing arrays with a sensor density of 25 sensors/cm^(2) for electronic skin, where the sensors are based on intrinsically stretchable piezoelectric lead zirconate titanate(PZT)elastomer. The PZT elastomer sensor arrays with great uniformity and passive-driven manner enable highresolution tactile sensing, simplify the data acquisition process, and lower the manufacturing cost. The high-throughput fabrication process provides a general platform for integrating intrinsically stretchable materials into large area, high device density soft electronics for the next-generation electronic skin. | Yiming Liu Huanxi Zheng Ling Zhao Shiyuan Liu Kuanming Yao Dengfeng Li Chunki Yiu Shenghan Gao Raudel Avila Pakpong Chirarattananon Lingqian Chang Zuankai Wang Xian Huang Zhaoqian Xie Zhengbao Yang Xinge Yu | 2020 | Research2020,,1: | 11

Effect of organic wastes on the plant-microbe remediation for removal of aged PAHs in soils显示文摘The effectiveness of in-situ bioremediation of polycyclic aromatic hydrocarbons(PAHs) may be inhibited by low nutrients and organic carbon. To evaluate the effect of organic wastes on the PAHs removal efficiency of a plant-microbe remediation system, contaminated agricultural soils were amended with different dosages of sewage sludge(SS) and cattle manure(CM) in the presence of alfalfa(Medicago sativa L.) and PAHs-degraders(Bacillus sp.and Flavobacterium sp.).The results indicated that the alfalfa mean biomasses varied from 0.56 to 2.23 g/pot in root dry weight and from 1.80 to 4.88 g/pot in shoot dry weight.Low dose amendments, with rates of SS at 0.1% and CM at 1%,had prominent effects on plant growth and soil PAHs degradation. After 60-day incubation, compared with about 5.6% in the control,25.8% PAHs removal was observed for treatments in the presence of alfalfa and PAHs-degraders;furthermore,when amended with different dosages of SS and CM,the removed PAHs from soils increased by 35.5%-44.9% and 25.5%-42.3%,respectively.In particular, the degradation of high-molecular-weight PAHs was up to 42.4%.Dehydrogenase activities(DH) ranged between 0.41 and 1.83 μg triphenylformazan/(g dry soil·hr) and the numbers of PAHs-degrading microbes(PDM) ranged from 1.14×10 6 to 16.6×10 6 most-probable-number/g dry soil.Further investigation of the underlying microbial mechanism revealed that both DH and PDM were stimulated by the addition of organic wastes and significantly correlated with the removal ratio of PAHs.In conclusion, the effect of organic waste application on soil PAHs removal to a great extent is dependent on the interactional effect of nutrients and dissolved organic matter in organic waste and soil microorganisms. | Jing Zhang Xiangui Lin Weiwei Liu Yiming Wang Jun Zeng Hong Chen | 2012 | Journal of Environmental Sciences2012,24,8: | 11

Geomicrobial functional groups:A window on the interaction between life and environments显示文摘Microbes are well-known for their great diversity and abundance in modern natural environments. They also are believed to pro-vide critical links among higher organisms and their associated environments. However, the low diversity of morphological fea-tures and structures of ancient microbes preserved in sediments and rocks make them difficult to identify and classify. This diffi-culty greatly hinders the investigation of geomicrobes throughout Earth history. Thus, most previous paleontological studies have focused on faunal and floral fossils. Here, geomicrobial functional groups(GFGs),or a collection of microbes featured in specific ecological, physiological or biogeochemical functions, are suggested to provide a way to overcome the difficulties of ancient mi-crobe investigations.GFGs are known for their great diversity in ecological, physiological and biogeochemical functions. In addi-tion,GFGs may be preserved as the biogeochemical, mineralogical and sedimentological records in sediments and rocks. We reviewed the functions, origins and identification diagnostics of some important GFGs involved in the elemental cycles of carbon, sulfur, nitrogen and iron.GFGs were further discussed with respect to their significant impacts on paleoclimate, sulfur chemistry of ancient seawater, nutritional status of geological environments, and the deposition of Precambrian banded iron formations. | XIE ShuCheng YANG Huan LUO GenMing HUANG XianYu LIU Deng WANG YongBiao GONG YiMing XU Rana | 2012 | Chinese Science Bulletin2012,57,1: | 11
Methane emissions from rice fields under continuous straw return in the middle-lower reaches of the Yangtze River显示文摘A three-year experiment was conducted in the middle-lower reaches of the Yangtze River in China to study the influence of continuous wheat straw return during the rice season and continuous rice straw return in wheat on methane (CH 4 ) emissions from rice fields in which, the rice-wheat rotation system is the most dominant planting pattern. The field experiment was initiated in October 2009 and has continued since the wheat-growing season of that year. The analyses for the present study were conducted in the second (2011) and third (2012) rice growing seasons. Four treatments, namely, the continuous return of wheat straw and rice straw in every season (WR), of rice straw but no wheat straw return (R), of wheat straw but no rice straw return (W) and a control with no straw return (CK), were laid out in a randomized split-plot design. The total seasonal CH 4 emissions ranged from 107.4 to 491.7 kg/ha (2011) and 160.3 to 909.6 kg/ha (2012). The increase in CH 4 emissions for treatments WR and W were 289% and 230% in the second year and 185% and 225% in the third year, respectively, in relation to CK. We observed less methane emissions in the treatment R than in CK by 14%-43%, but not statistically significant. Treatment R could increase rice productivity while no more CH 4 emission occurs. The difference in the total CH 4 emissions mainly related to a difference in the methane flux rate during the first 30-35 days after transplant in the rice growing season, which was caused by the amount of dissolved oxygen in paddy water and the amount of reducible soil materials. | Pengfu Hou Ganghua Li Shaohua Wang Xin Jin Yiming Yang Xiaoting Chen Chengqiang Ding Zhenghui Liu Yanfeng Ding | 2013 | Journal of Environmental Sciences2013,25,9: | 10

Short-term Load Forecasting of Regional Distribution Network Based on Generalized Regression Neural Network Optimized by Grey Wolf Optimization Algorithm显示文摘Short-term load forecasting of regional distribution network is the key to the economic operation of smart distribution systems, which not only requires high accuracy and fast calculation speed, but also has a diversity of influential factors and strong randomness. This paper proposes a short-term load forecasting model for regional distribution network combining the maximum information coefficient, factor analysis, gray wolf optimization, and generalized regression neural network(MIC-FA-GWO-GRNN).To screen and decrease the dimension of the multiple-input features of the short-term load forecasting model,MIC is first used to quantify the non-linear correlation between the load and input features, and to eliminate the ineffective features, and then FA is used to reduce the dimension of the screened input features on the premise of preserving the main information of input features. After that the high-precision short-term丨oad forecasting based on GWO-GRNN model is realized.GRNN is used to regressively analyze the input features after screening and dimension reduction, and the parameter of GRNN is optimized by using the GWO,which has strong global searching ability and fast convergence. Finally a case study of a regional distribution network in Tianjin,China verifies the accuracy and applicability of the proposed forecasting model. | Leijiao Ge Yiming Xian Zhongguan Wang Bo Gao Fujian Chi Kuo Sun | 2021 | CSEE Journal of Power and Energy Systems2021,7,5: | 9
MdATG18a overexpression improves basal thermotolerance in transgenic apple by decreasing damage to chloroplasts显示文摘High temperature is an abiotic stress factor that threatens plant growth and development.Autophagy in response to heat stress involves the selective removal of heat-induced protein complexes.Previously,we showed that a crucial autophagy protein from apple,MdATG18a,has a positive effect on drought tolerance. In the present study,we treated transgenic apple(Malus domestica)plants overexpressing MdATG18a with high temperature and found that autophagy protected them from heat stress.Overexpression of MdATG18a in apple enhanced antioxidase activity and contributed to the production of increased beneficial antioxidants under heat stress.Transgenic apple plants exhibited higher photosynthetic capacity,as shown by the rate of CO_(2) assimilation, the maximum photochemical efficiency of photosystem II(PSII),the effective quantum yield, and the electron transport rates in photosystems I and II(PSI and PSII,respectively). We also detected elevated autophagic activity and reduced damage to chloroplasts in transgenic plants compared to WT plants. In addition, the transcriptional activities of several HSP genes were increased in transgenic apple plants. In summary,we propose that autophagy plays a critical role in basal thermotolerance in apple, primarily through a combination of enhanced antioxidant activity and reduced chloroplast damage. | Liuqing Huo Xun Sun Zijian Guo Xin Jia Runmin Che Yiming Sun Yanfei Zhu Ping Wang Xiaoqing Gong Fengwang Ma | 2020 | Horticulture Research2020,7,1: | 9
