| 1 | A Collinearity-Incorporating Homology Inference Strategy for Connecting Emerging Assemblies in the Triticeae Tribe as a Pilot Practice in the Plant Pangenomic Era显示文摘Plant genome sequencing has dramatically increased,and some species even have multiple high-quality reference versions.Demands for clade-specific homology inference and analysis have increased in the pangenomic era.Here we present a novel method,GeneTribe(http://gffzz6c7fcf032cb94ff5sfwno0ffpp6on6ofk.ffgz.tsg.suse.edu.cn/genetribe/),for homology inference among genetically similar genomes that incorporates gene collinearity and shows bet-ter performance than traditional sequence-similarity-based methods in terms of accuracy and scalability.The Triticeae tribe is a typical allopolyploid-rich clade with complex species relationships that includes many important crops,such as wheat,barley,and rye.We built Triticeae-GeneTribe(http://gffzzaeec8df70e7c4b21hfwno0ffpp6on6ofk.ffgz.tsg.suse.edu.cn/TGT/),a homology database,by integrating 12 Triticeae genomes and 3 outgroup model genomes and implemented versatile analysis and visualization functions.With macrocollinearity analysis,we were able to construct a refined model illustrating the structural rearrangements of the 4A-5A-7B chromosomes in wheat as two major translocation events.With collinearity analysis at both the macro-and microscale,we illustrated the complex evolutionary history of homologs of the wheat vernalization gene Vm2,which evolved as a combined result of genome translocation,duplication,and polyploidization and gene loss events.Our work provides a useful practice for connecting emerging genome assemblies,with awareness of the extensive polyploidy in plants,and will help researchers efficiently exploit genome sequence re-sources. | Yongming Chen Wanjun Song Xiaoming Xie Zihao Wang Panfeng Guan Huiru Peng Yuannian Jiao Zhongfu Ni Qixin Sun Weilong Guo | 2020 | Molecular Plant2020,13,12: | 14 |

| 3 | Carbon confinement synthesis of interlayer-expanded and sulfur-enriched MoS2+x nanocoating on hollow carbon spheres for advanced Li-S batteries显示文摘High energy density and low-cost lithium-sulfur batteries have been considered as one of the most promising candidates for next-generation energy storage systems.However,the intrinsic problems of the sulfur cathode severely restrict their further practical application.Here,a unique double-shell architecture composed of hollow carbon spheres@interlayer-expanded and sulfur-enriched MoS2+x nanocoating composite has been developed as an efficient sulfur host.A uniform precursor coating derived from heteropolyanions-induced polymerization of pyrrole leads to space confinement effect during the in-situ sulfurization process,which generates the interlayer-expanded and sulfur-enriched MoS2+x nanosheets on amorphous carbon hollow spheres.This new sulfur host possesses multifarious merits including sufficient voids for loading sulfur active materials,high electronic conductivity,and fast lithium-ion diffusive pathways.In addition,additional active edge sites of MoS2+x accompanied by the nitrogen-doped carbon species endow the sulfur host with immobilizing and catalyzing effects on the soluble polysulfide species,dramatically accelerating their conversion kinetics and re-utilization.The detailed defect-induced interface catalytic reaction mechanism is firstly proposed.As expected,the delicately-designed sulfur host exhibits an outstanding initial discharge capacity of 1,249 mAh·g^−1 at 0.2 C and a desirable rate performance(593 mAh·g^−1 at 5.0 C),implying its great prospects in achieving superior electrochemical performances for advanced lithium sulfur batteries. | Wenda Li Dezhu Wang Zihao Song Zhijiang Gong Xiaosong Guo Jing Liu Zhonghua Zhang Guicun Li | 2019 | Nano Research2019,12,11: | 6 |
| 4 | Ectopic expression of VRT-A2 underlies the origin of Triticum polonicum and Triticum petropavlovskyi with long outer glumes and grains显示文摘Polish wheat (Triticum polonicum) is a unique tetraploid wheat species characterized by an elongated outer glume. The genetic control of the long-glume trait by a single semi-dominant locus, P1 (from Polish wheat), was established more than 100 years ago, but the underlying causal gene and molecular nature remain elusive. Here, we report the isolation of VRT-A2, encoding an SVP-clade MADS-box transcription factor, as the P1 candidate gene. Genetic evidence suggests that in T. polonicum, a naturally occurring sequence rearrangement in the intron-1 region of VRT-A2 leads to ectopic expression of VRT-A2 in floral organs where the long-glume phenotype appears. Interestingly, we found that the intron-1 region is a key ON/OFF molecular switch for VRT-A2 expression, not only because it recruits transcriptional repressors, but also because it confers intron-mediated transcriptional enhancement. Genotypic analyses using wheat accessions indicated that the P1 locus is likely derived from a single natural mutation in tetraploid wheat, which was subsequently inherited by hexaploid T. petropavlovskyi. | 5 | Detection of Lactobacillus acidophilus in Fermented Material by Real-time Fluorescent Quantitative PCR显示文摘The species distinctive PCR primer of Lactobacillus acidophilus( L. acidophilus) was designed according to 16 S rRNA gene sequences of common Lactobacillus species in fermented material. Bacterial genome DNA of separated L. acidophilus in fermented sample was taken as template,and L. acidophilus in fermented material was conducted the quantitative determination by real-time quantitative PCR( RT-PCR). Analysis on RT-PCR results shown that contents of L. acidophilus in the test sample reached 1. 5 billion CFU / g. | 8 | A wheat integrative regulatory network from large-scale complementary functional datasets enables trait-associated gene discovery for crop improvement显示文摘Gene regulation is central to all aspects of organism growth,and understanding it using large-scale functional datasets can provide a whole view of biological processes controlling complex phenotypic traits in crops.However,the connection between massive functional datasets and trait-associated gene discovery for crop improvement is still lacking.In this study,we constructed a wheat integrative gene regulatory network(wGRN)by combining an updated genome annotation and diverse complementary functional datasets,including gene expression,sequence motif,transcription factor(TF)binding,chromatin accessibility,and evolutionarily conserved regulation.wGRN contains 7.2 million genome-wide interactions covering 5947 TFs and 127439 target genes,which were further verified using known regulatory relationships,condition-specific expression,gene functional information,and experiments.We used wGRN to assign genome-wide genes to 3891 specific biological pathways and accurately prioritize candidate genes associated with complex phenotypic traits in genome-wide association studies.In addition,wGRN was used to enhance the interpretation of a spike temporal transcriptome dataset to construct high-resolution networks.We further unveiled novel regulators that enhance the power of spike phenotypic trait prediction using machine learning and contribute to the spike phenotypic differences among modern wheat accessions.Finally,we developed an interactive webserver,wGRN(http://gffzzaeec8df70e7c4b21hfwno0ffpp6on6ofk.ffgz.tsg.suse.edu.cn/wGRN),for the community to explore gene regulation and discover trait-associated genes.Collectively,this community resource establishes the foundation for using large-scale functional datasets to guide trait-associated gene discovery for crop improvement. | Yongming Chen Yiwen Guo Panfeng Guan Yongfa Wang Xiaobo Wang Zihao Wang Zhen Qin Shengwei Ma Mingming Xin Zhaorong Hu Yingyin Yao Zhongfu Ni Qixin Sun Weilong Guo Huiru Peng | 2023 | Molecular Plant2023,16,2: | 1 |

| 12 | Forward modeling and inversion of the relation model between the gas content of plume and its seismic attribute显示文摘The methane bubble plume attracts interest because it offers direct evidence of seafloor gas leakage and plays an indirect role in the exploration and identification of natural gas hydrate.In this study,based on established plume models and their migration sections,three amplitude-class attributes were extracted from three formations for the migration sections of five plumes,and the correlation between the gas content and seismic attribute was obtained.As the gas content increases,the amplitude attribute correspondingly increases,and the linear correlation is relatively good.Moreover,correlation coefficients between gas content and amplitude attributes are close to 1.0.By using linear fitting,the relation model between the gas content of the plume and the seismic attribute was obtained.The relation model was subsequently used to invert the gas content from a real databearing plume.Comparison of the gas content section of the plume with the attribute section and real seismic section reveals common distribution characteristics,namely,the color of the section in the lower right corner is dark.If the amplitude value is large in the seismic section of the real plume,the amplitude attribute value is also large in the corresponding attribute section,and the inverted value of the gas content is also large(because gas content and amplitude are linearly correlated),which indicates that the plume bubbles of the section in the lower right corner is intensively distributed.Finally,the obtained gas content section of the plume can reflect the distribution of the plume bubble content more simply and intuitively,from which the distribution law of seafloor bubbles can be deduced,and this lays a foundation for the further estimation of the gas content of the plume and hydrate reserves. | Canping Li Jiachun You Yanchun Tan Fengying Chen Yilin Liu Zihao Guo Xinyu Tian | 2021 | Acta Oceanologica Sinica2021,40,5: | 1 |

In this study, the microstructures of skin layer were investigated by the methods of optical microscope (OM), scanning electron microscope (SEM) and electron probe microanalyzer (EPMA). High resolution X-ray CT was used to compare the skin layer with normal surface before and after solution treatment. With the aid of computational fluid dynamics (CFD), the formation mechanism of the skin layer was discussed based on microstructure distribution, solute segregation, porosity distribution and surface blistering. The results suggested that the skin layer is related to a succession of complex processes before the filling process finished. | 15 | Degradation of platinum electrocatalysts for methanol oxidation by lead contamination显示文摘Platinum exhibits high electrocatalytic activity toward various reactions but might be poisoned by some species. This communication reports a new finding that the electrocatalytic activity of platinum for methanol oxidation will be largely lost in a lead-contaminated environment. This activity loss is demonstrated in an electrochemical cell using a lead counter electrode for measuring the activity of platinum electrode towards methanol oxidation. The recorded methanol oxidation current in this cell is significantly decreased compared with that using a platinum counter electrode. The possible mechanism is related to the adsorption of trace lead ions from the lead counter electrode, as confirmed by comparing the calculated binding energies of platinum and lead ions with oxygen ion. | 18 | Design of novel RGO/2D strip-like ZIF-8/DMAOP ternary hybrid structure towards high-efficiency microwave absorption, active and passive anti-corrosion, and synergistic antibacterial performance显示文摘In order to meet the requirements of the marine environment for microwave absorption(MA)materials,we put forward the strategy of constructing multi-functional composite materials,which integrate microwave absorption,anti-corrosion,and antibacterial properties.Herein,graphene oxide(GO)was used as a template to induce the growth of zeolitic imidazolate framework-8(ZIF-8),simultaneously as a two-dimensional(2D)nanocontainers to load corrosion inhibitors to achieve pH-responsive and self-healing properties.Finally,quaternary ammonium salt(dimethyl octadecyl(3-trimethoxylsilyl propyl)ammonium chloride(DMAOP))and sodium ascorbate(VCNa)were introduced to achieve synergistic antibacterial activity and the reduction of GO.The 2D strip-like structure of ZIF-8 was due to the confined growth induced by the electrostatic attraction between ZIF-8 and GO sheets.The as-obtained reduced GO(RGO)/ZIF-8/DMAOP5 exhibited excellent microwave absorption(MA)properties,with a minimum reflection loss(RL)value of-47.08 dB at 12.73 GHz when the thickness was 2.8 mm.Moreover,the effective absorption bandwidth reached 6.84 GHz.After soaking in 3.5%NaCl solution for 35 days,the RGO/ZIF-8/DMAOP5-0.7%coating still achieved an impedance value of 4.585×107Ω·cm^(2) and a protective efficiency of 99.994%,providing superior anti-corrosion properties.In addition,fantastic antibacterial activity was obtained,with the antibacterial rates of RGO/ZIF-8/DMAOP_(10) reaching 99.39%and 100%against Escherichia coli and Staphylococcus aureus.This work could open new avenues towards the development of a new generation of multifunctional MA materials. | Tanlin Chen Yingrui Tian Zihao Guo Yao Chen Qing Qi Fanbin Meng | 2024 | Nano Research2024,17,3: | 0 |
| 19 | Mechanical properties and damage characteristics of solidified body-coal combination in continuous driving and gangue backfilling显示文摘Recovery of the coal buried under buildings,railways and water bodies and the residual coal in irregularly arranged fully mechanized mining faces is a common engineering problem facing underground coal mining.In this study,a mining technology of continuous driving and gangue backfilling(CDGB)was proposed.The technology,which can not only alleviate ground subsidence and gangue discharge,but also release the above-mentioned coals,contributes to green and efficient sustainable development of mining.The stability of the system of the solidified body-reserved coal pillar combination(S-C combination)is crucial to the CDGB technology.Therefore,it is of great significance to explore the mechanical and damage characteristics of S-C combination in the synergistic bearing process.First,four sets of differentshaped S-C combination specimens were fabricated and a S-C combination bearing structure in CDGB was constructed to explore the differences in mechanical characteristics and damage modes of different-shaped S-C combination specimens during CDGB.Subsequently,their surface strain field evolutions and acoustic emission(AE)response characteristics in the load-bearing process were obtained with the aid of the digital image correlation technique and the AE signal monitoring system.Furthermore,a damage evolution model based on AE parameters and mechanical parameters was established to clarify the damage evolution law.The following results were obtained:(1)The free area of S-C combination can serve as a quantitative index to evaluate the stability of the overburden control system;(2)The concept of critical value k of the free area was first proposed.When the free area exceeds the critical value k(free area ratio greater than 1.13),the deformation resistance and the free area changes becomes negatively correlated;(3)As the free area expands,the failure of the S-C combination specimen evolves from tensile failure to shear failure.The distribution characteristics of the axial strain field also verified such a change in the failure mode;(4)When the free area expands,the peak AE count gradually changes from“double peaks”to“a single peak”.In this process,the expansion of free area shortens the time for accumulating and releasing energy during loading.Micro cracks generated in the specimen change from a phased steep growth to a continuous increase,and the process in which micro cracks develop,converge,intersect and connect to form macro cracks accelerates.The damage evolution law concluded based on AE parameters and mechanical parameters can well characterize the damage evolution process of S-C combination,providing certain reference for the study on the synergistic bearing of S-C combination during CDGB. | Yi Tan Hao Cheng Wenbing Guo Erhu Bai Shaopu Zhang Yu Wang Zihao Li | 2023 | International Journal of Mining Science and Technology2023,33,10: | 0 |
