| 1 | Chromosome-Level Reference Genome and Population Genomic Analysis Provide Insights into the Evolution and Improvement of Domesticated Mulberry (Morns alba)显示文摘Mulberry(Morns spp.)is the sole plant consumed by the domesticated silkworm.However,the genome of domesticated mulberry has not yet been sequenced,and the ploidy level of this species remains unclear.Here,we report a high-quality,chromosome-level domesticated mulberry(Morus alba)genome.Analysis of genomic data and karyotype analyses confirmed that M.alba is a diploid with 28 chromosomes(2/7=2x=28).Population genomic analysis based on resequencing of 134 mulberry accessions classified domesticated mulberry into three geographical groups,namely,Taihu Basin of southeastern China(Hu mulberry),northern and southwestern China,and Japan.Hu mulberry had the lowest nucleotide diversity among these accessions and demonstrated obvious signatures of selection associated with environmental adaptation.Further phylogenetic analysis supports a previous proposal that multiple domesticated mulberry accessions previously classified as different species actually belong to one species.This study expands our understanding of genome evolution of the genus Morus and population structure of domesticated mulberry,which would facilitate mulberry breeding and improvement. | Feng Jiao Rongsong Luo Xuelei Dai Hui Liu Gang Yu Shuhua Han Xin Lu Chao Su Qi Chen Qinxia Song Caiting Meng Fanghong Li Hongmei Sun Rui Zhang Tian Hui Yonghua Qian Aichun Zhao Yu Jiang | 2020 | Molecular Plant2020,13,7: | 10 |
| 2 | The combination of chidamide with the CHOEP regimen in previously untreated patients with peripheral T-cell lymphoma: a prospective, multicenter, single arm, phase 1b/2 study显示文摘Objective:To assess the efficacy and safety of the novel histone deacetylase inhibitor,chidamide,in combination with cyclophosphamide,doxorubicin,vincristine,etoposide,and prednisone(Chi-CHOEP)for untreated peripheral T-cell lymphoma(PTCL).Methods:A prospective,multicenter,single arm,phase 1 b/2 study was conducted.A total of 128 patients with untreated PTCL(18–70 years of age)were enrolled between March 2016 and November 2019,and treated with up to 6 cycles with the Chi-CHOEP regimen.In the phase 1 b study,3 dose levels of chidamide were evaluated and the primary endpoint was determination of the maximumtolerated dose and recommended phase 2 dose(RP2 D).The primary endpoint of the phase 2 study was 2-year progression-free survival(PFS).Results:Fifteen patients were enrolled in the phase 1 b study and the RP2 D for chidamide was determined to be 20 mg,twice a week.A total of 113 patients were treated at the RP2 D in the phase 2 study,and the overall response rate was 60.2%,with a complete response rate of 40.7%.At a median follow-up of 36 months,the median PFS was 10.7 months,with 1-,2-,and 3-year PFS rates of 49.9%,38.0%,and 32.8%,respectively.The Chi-CHOEP regimen was well-tolerated,with grade 3/4 neutropenia occurring in approximately two-thirds of the patients.No unexpected adverse events(AEs)were reported and the observed AEs were manageable.Conclusions:This large cohort phase 1 b/2 study showed that Chi-CHOEP was well-tolerated with modest efficacy in previously untreated PTCL patients. | Wei Zhang Liping Su Lihong Liu Yuhuan Gao Quanshun Wang Hang Su Yuhuan Song Huilai Zhang Jing Shen Hongmei Jing Shuye Wang Xinan Cen Hui Liu Aichun Liu Zengjun Li Jianmin Luo Jianxia He Jingwen Wang O.A.O’Connor Daobin Zhou | 2021 | Cancer Biology & Medicine2021,18,3: | 4 |

| 4 | Chromosome-level Genomes Reveal the Genetic Basis of Descending Dysploidy and Sex Determination in Morus Plants显示文摘Multiple plant lineages have independently evolved sex chromosomes and variable karyotypes to maintain their sessile lifestyles through constant biological innovation.Morus notabilis,a dioecious mulberry species,has the fewest chromosomes among Morus spp.,but the genetic basis of sex determination and karyotype evolution in this species has not been identified.In this study,three high-quality genome assemblies were generated for Morus spp.[including dioecious M.notabilis(male and female)and Morus yunnanensis(female)]with genome sizes of 301–329 Mb and were grouped into six pseudochromosomes.Using a combination of genomic approaches,we found that the putative ancestral karyotype of Morus species was close to 14 protochromosomes,and that several chromosome fusion events resulted in descending dysploidy(2n=2x=12).We also characterized a~6.2-Mb sex-determining region on chromosome 3.Four potential male-specific genes,a partially duplicated DNA helicase gene(named MSDH)and three Ty3_Gypsy long terminal repeat retrotransposons(named MSTG1/2/3),were identified in the Y-linked area and considered to be strong candidate genes for sex determination or differentiation.Population genomic analysis showed that Guangdong accessions in China were genetically similar to Japanese accessions of mulberry.In addition,genomic areas containing selective sweeps that distinguish domesticated mulberry from wild populations in terms of flowering and disease resistance were identified.Our study provides an important genetic resource for sex identification research and molecular breeding in mulberry. | Zhongqiang Xia Xuelei Dai Wei Fan Changying Liu Meirong Zhang Peipei Bian Yuping Zhou Liang Li Baozhong Zhu Shuman Liu Zhengang Li Xiling Wang Maode Yu Zhonghuai Xiang Yu Jiang Aichun Zhao | 2022 | Genomics, Proteomics & Bioinformatics2022,20,6: | 1 |

| 8 | Finite Water Depth Effect on Wave-Body Problems Solved by Rankine Source Method显示文摘Finite water depth effect for wave-body problems are studied by continuous Rankine source method and non-desingularized technique.Free surface and seabed surface profiles are represented by continuous panels rather than a discretization by isolated points.These panels are positioned exactly on the fluid boundary surfaces and therefore no desingularization technique is required.Space increment method is applied for both free surface source and seabed source arrangements to reduce computational cost and improve numerical efficiency.Fourth order Runge-Kutta iteration scheme is adopted on the free surface updating at every time step.The finite water depth effect is studied quantitatively for a series of cylinders with different B/T ratios.The accuracy and efficiency of the proposed model are validated by comparison with published numerical results and experimental data.Numerical results show that hydrodynamic coefficients vary for cylinder bodies with different ratios of B/T.For certain set of B/T ratios the effect of finite water depth increases quickly with the increase of motion frequency and becomes stable when frequency is relatively large.It also shows that water depths have larger hydrodynamic effects on cylinder with larger breadth to draft ratios.Both the heave added mass and damping coefficients increase across the frequency range with the water depths decrease for forced heave motion.The water depths have smaller effects on sway motion response than on heave motion response. | FENG Aichun TANG Peng YOU Yunxiang LIU Kaizhou | 2017 | Journal of Ocean University of China2017,16,2: | 1 |
| 9 | Quantitative detection of Cymbidium mosaic virus by real time PCR显示文摘The technique of SYBR Green-based quantitative real-time reverse transcription polymerase chain reaction(real-time RT-PCR)was applied to quantitative detect a 764 bp nucleotide sequence containing total coat protein(cp)gene of Cymbidium mosaic virus(CyMV).The plasmid containing the target sequence was constructed to prepare the standard curve and detect the sensitivity.The standard curve was drawn based on the linear relationship between the logarithm(base 10)of the quantity of target sequence and cycle threshold[C(T)].While the concentration of plasmid DNA falling within the range of 2.6×10^(7)to 2.6×10^(2)copies per tube established a regression equation,y=-0.3583x+10.32,and related coefficient:r^(2)=0.995.The real-time RT-PCR assay for CyMV had a minimum detectable quantity of two copies per tube.The naturally infected samples of Phalaenopsis sp.and the artificially inoculated samples of Arachnis sp.with trace CyMV were quantitatively detected using this method.CyMVin the positive samples of Phalaenopsis sp.and Arachnis sp.was confirmed by DNA sequencing and cp gene homeology blast.The results showed that CyMV extracted from the leaves of orchid in Hangzhou,Zhejiang Province,China,could be derived from Kunming city(KM),Yunnan Province,China.This method characterized by high sensitivity,specificity,and precision is suitable for early diagnosis and quantitative detection of CyMV. | Aichun LIU Yun ZHAO Songlin RUAN Guozheng SHEN | 2009 | Frontiers in Biology2009,4,3: | 1 |
| 10 | An efficient and safe strategy for germ cell-specific automatic excision of foreign DNA in F1 hybrid transgenic silkworms显示文摘The safety of transgenic technology is a major obstacle in the popularization and use of transgenic silkworms and their products.In sericulture,only the first filial generation(F1)hybrid eggs produced by cross-breeding Japanese and Chinese original strains are usually used for the large-scale breeding of silkworms,but this may result in uncontrolled transgene dispersal during the popularization and application of the F1 hybrid transgenic eggs.To address this issue,we developed a safe and efficient strategy using the GAL4/Upstream activating sequence(UAS)system,the FLP/flippase recognition target(FRT)system,and the gonad-specific expression gene promoters(RSHP1p and Nanosp)for the germ cell-specific automatic excision of foreign DNA in the F1 hybrid transgenic silkworms.We established 2 types of activator strains,R1p::GAL4-Gr and Nsp::GAL4-Gr,containing the testis-specific GAL4 gene expression cassettes driven by RSHP1p or Nanosp,respectively,and 1 type of effector strain,UAS::FLP-Rg,containing the UAS-linked FLP gene expression cassette.The FLP recombinase-mediated sperm-specific complete excision of FRT-flanked target DNA in the F1 double-transgenic silkworms resulting from the hybridization of R1p::GAL4-Gr and UAS::FLP-Rg was 100%,whereas the complete excision efficiency resulting from the hybridization of Nsp::GAL4-Gr and UAS::FLP-Rg ranged from 13.73%to 80.3%.Additionally,we identified a gene,sw11114,that is expressed in both testis and ovary of Bombyx mori,and can be used to establish novel gonad-specific expression systems in transgenic silkworms.This strategy has the potential to fundamentally solve the safety issue in the production of F1 transgenic silkworm eggs and provides an important reference for the safety of transgenic technology in other insect species. | Dingpei Long Rongpeng Liu Yang Huang Anyao Fu Yuli Zhang Zhanzhang Hao Qiang Li Hanfu Xu Zhonghuai Xiang Aichun Zhao | 2024 | Insect Science2024,31,1: | 0 |
| 11 | Multidimensional diversity of bird communities across spatial variation of land cover in Zoige on the eastern Qinghai-Tibetan Plateau显示文摘Background:Spatial variation of land cover can result in the changes of community similarities and biotic homog-enization,whereby the increasing similarity would reduce the adaptive capacity of biotic assemblages to further disturbance,and degenerate ecosystem services they offer.However,it remains scarce to integrate multidimensional diversity for unveiling how variations in land cover may influence the patterns and processes of biotic homogeniza-tion in the Anthropocene.In this study,we examined how spatial variation of land cover could alter taxonomic,phy-logenetic and functional homogenization of bird communities simultaneously in a compound ecosystem of Zoige Marsh on the eastern Qinghai-Tibetan Plateau.Acting as the largest alpine marsh and peatland in the world,Zoige Marsh has undergone great changes in the land cover pattern due to climate change and anthropogenic activities.Methods:We conducted transect surveys for bird communities over six years(2014‒2019)during breeding sea-sons in four main land cover types(meadow,woodland,village and marsh),representing the spatial variation of land covers in the study area.We compared multidimensional diversity(taxonomic,phylogenetic and functional diver-sity)among land covers to assess the effects of spatial variation in land cover type on bird communities,particularly whether this variation has homogenized biotic communities.Results:Bird communities during breeding seasons were different and complementary in the four land covers.Taxonomic,phylogenetic and functional similarities were significantly lower in meadow than in the other three types,i.e.woodland,village and marsh.However,when we controlled for the effects of taxonomic similarities,the pattern of phylogenetic similarities almost reversed,with the highest standardized effect size(SES)phylogenetic similarity in meadow;and we found no significant difference in SES functional similarity among land covers.Conclusions:Our results suggest that spatial variation of land cover can play a crucial role in regulating multiple dimensions of bird diversity in Zoige Marsh.The findings indicate that taxonomic,phylogenetic and functional homogenization of bird communities may differently response to the variation of land covers.It thus highlights not only the relative roles of different land covers in maintaining biodiversity and community structures of birds,but also the urgency of retarding ecosystem degradations on the eastern Qinghai-Tibetan Plateau. | Aichun Xu Maojun Zhong Ke Tang Xiaoyi Wang Chen Yang Haigen Xu Jianfeng Yi Wei Liu Chunlan Zhang Junhua Hu | 2021 | Avian Research2021,12,2: | 0 |
