| 1 | Selection and development of representative simple sequence repeat primers and multiplex SSR sets for high throughput automated genotyping in maize显示文摘In the current study, 1900 maize simple sequence repeat (SSR) primers published in MaizeGDB were screened utilizing reference literature, 15 representative Chinese maize inbred lines and 15 Chinese maize hybrids from national regional testing. In total, 500 highly polymorphic primers were identified and used to construct a genetic map. 100 evenly distributed primers, 10 primers per chromosome, were further selected as a set of universal SSR core primers, recommended as preferred primers for general studies. These core primers were then redesigned and used to construct a high throughput multiplex PCR system based on a five-color fluorescence capillary detection system. | 2 | First report of the South American tomato leafminer, Tuta absoluta (Meyrick), in China显示文摘Tuta absoluta(Meyrick) originated in South America and is one of the most serious pests of tomatoes. It is also known to attack other solanaceous crops, including potato, eggplant, pepper, tobacco, and weedy species such as black nightshade. After accidental introduction into Spain in 2006, this pest spread rapidly throughout Afro-Eurasia and has become a major threat to tomato production worldwide. Here, we report the first record of T. absoluta as an invasive pest in China. It was found in tomato fields in Ili Kazakg Autonomous Prefecture, Xinjiang Uygur Autonomous Region(Ili, Xinjiang), China, and its occurrence was confirmed by both morphological and molecular approaches. In Ili, T. absoluta has been found to attack eggplant, potato, and black nightshade. We found the larvae generally mining and feeding on leaves and boring into tomato fruits, with multiple larvae sometimes observed in a single fruit. Its infestation levels differ among the tomato fields and host species. In all of the surveyed tomato fields, T. absoluta infested 100% of plants. In some of the fields, up to 90% of the eggplant and 100% of the potato plants were infested. | 3 | Development of a core set of SNP markers for the identifi cation of upland cotton cultivars in China显示文摘Considering the advantages of single nucleotide polymorphisms(SNP) in genotyping and variety identification, the first set public SNP markers at Cotton Marker Database(http://gffzz743c1d093f394620hfvu5q9qxo5v66po0.ffgz.tsg.suse.edu.cn/) were validated and screened across standard varieties of cotton distinctness, uniformity and stability(DUS) test, aiming to obtain an appropriate set of core SNP markers suitable for upland cotton cultivars in China. A total of 399 out of 1 005 SNPs from 270 loci including 170 insertions-deletions(In Dels) were evaluated for their polymorphisms among 30 standard varieties using Sanger sequencing. As a result, 147 loci were sequenced successfully, 377 SNPs and 49 In Dels markers were obtained. Among the 377 SNP markers, 333 markers(88.3%) were polymorphic between Gossypium hirsutum and G. barbadense, while 164 markers(43.5%) were polymorphic within upland cotton. As for In Del markers, the polymorphic rate is relatively lower than that of SNP both between species and within species. The homozygous DNA locus ratio of 121 SNPs was higher than 86.2% while that of other 43 SNPs was less than 70%. Only 64 SNPs displayed completely homozygous genotypes among all of the detected upland cotton varieties with 100% homozygous DNA locus ratio. At last, a set of 23 pairs of core SNPs were achieved in view of avoidance of linkage, with polymorphism information content(PIC) values varying from 0.21 to 0.38 with an average of 0.28. Genotype characteristics and genetic diversity were analyzed based on the set of core markers, while 40 pairs of core simple-sequence repeats(SSR) primers comprised of 10 sets of four multiplex PCR combinations were also used for analysis based on fluorescence detection system. Comparison results indicated that the genetic diversity level was almost equal, while various varieties were significantly different from each other. Genetic relationship revealed by SSR markers is related to geographic source to a certain extent. | 6 | Outage probability analysis for superposition coded symmetric relaying显示文摘Superposition coded symmetric relaying is a bandwidth-efficient cooperative scheme where each source node simultaneously transmits both its own 'local' packet and 'relay' packet that originated at its partner by adding the modulated local and relay signals in Euclidean space. This paper investigates the power allocation and outage probability of a superposition coded symmetric relaying system with finite-constellation signaling. We first derive the mutual information (MI) metrics for the system. The derived MI metrics consist of two parts: one represents the MI conveyed by the modulated signal corresponding to its own data, and the other represents the MI conveyed by the modulated signal corresponding to its partner's data. Using MI based effective signal-to-noise ratio mapping technique, we attain expressions for the outage probability. Furthermore, we discuss power allocation policies that minimize the outage probability. | 9 | Multiphase convolutional dense network for the classification of focal liver lesions on dynamic contrast-enhanced computed tomography显示文摘BACKGROUND The accurate classification of focal liver lesions(FLLs)is essential to properly guide treatment options and predict prognosis.Dynamic contrast-enhanced computed tomography(DCE-CT)is still the cornerstone in the exact classification of FLLs due to its noninvasive nature,high scanning speed,and high-density resolution.Since their recent development,convolutional neural network-based deep learning techniques has been recognized to have high potential for image recognition tasks.AIM To develop and evaluate an automated multiphase convolutional dense network(MP-CDN)to classify FLLs on multiphase CT.METHODS A total of 517 FLLs scanned on a 320-detector CT scanner using a four-phase DCECT imaging protocol(including precontrast phase,arterial phase,portal venous phase,and delayed phase)from 2012 to 2017 were retrospectively enrolled.FLLs were classified into four categories:Category A,hepatocellular carcinoma(HCC);category B,liver metastases;category C,benign non-inflammatory FLLs including hemangiomas,focal nodular hyperplasias and adenomas;and category D,hepatic abscesses.Each category was split into a training set and test set in an approximate 8:2 ratio.An MP-CDN classifier with a sequential input of the fourphase CT images was developed to automatically classify FLLs.The classification performance of the model was evaluated on the test set;the accuracy and specificity were calculated from the confusion matrix,and the area under the receiver operating characteristic curve(AUC)was calculated from the SoftMax probability outputted from the last layer of the MP-CDN.RESULTS A total of 410 FLLs were used for training and 107 FLLs were used for testing.The mean classification accuracy of the test set was 81.3%(87/107).The accuracy/specificity of distinguishing each category from the others were 0.916/0.964,0.925/0.905,0.860/0.918,and 0.925/0.963 for HCC,metastases,benign non-inflammatory FLLs,and abscesses on the test set,respectively.The AUC(95%confidence interval)for differentiating each category from the others was 0.92(0.837-0.992),0.99(0.967-1.00),0.88(0.795-0.955)and 0.96(0.914-0.996)for HCC,metastases,benign non-inflammatory FLLs,and abscesses on the test set,respectively.CONCLUSION MP-CDN accurately classified FLLs detected on four-phase CT as HCC,metastases,benign non-inflammatory FLLs and hepatic abscesses and may assist radiologists in identifying the different types of FLLs. | Su-E Cao Lin-Qi Zhang Si-Chi Kuang Wen-Qi Shi Bing Hu Si-Dong Xie Yi-Nan Chen Hui Liu Si-Min Chen Ting Jiang Meng Ye Han-Xi Zhang Jin Wang | 2020 | World Journal of Gastroenterology2020,26,25: | 2 |
| 10 | Influence of rapid heating process on the microstructure and tensile properties of high-strength ferrite–martensite dual-phase steel显示文摘Three low-carbon dual-phase(DP) steels with almost constant martensite contents of 20vol% were produced by intercritical annealing at different heating rates and soaking temperatures. Microstructures prepared at low temperature(1043 K, FH1) with fast-heating(300 K/s) show banded ferrite/martensite structure, whereas those soaked at high temperature(1103 K, FH2) with fast heating reveal blocky martensite uniformly distributed in the fine-grained ferrite matrix. Their mechanical properties were tested under tensile conditions and compared to a slow-heated(5K/s) reference material(SH0). The tensile tests indicate that for a given martensite volume fraction, the yield strength and total elongation values are noticeably affected by the refinement of ferrite grains and the martensite morphology. Metallographic observations reveal the formation of microvoids at the ferrite/martensite interface in the SH0 and FH2 samples, whereas microvoids nucleate via the fracture of banded martensite particles in the FH1 specimen. | 11 | Development and application of perfect SSR markers in cotton显示文摘Background:This study aimed to develop a set of perfect simple sequence repeat(SSR)markers with a single copy in the cotton genome,to construct a DNA fingerprint database suitable for authentication of cotton cultivars.We optimized the polymerase chain reaction(PCR)system for multi-platform compatibility and improving detection efficiency.Based on the reference genome of upland cotton and 10×resequencing data of 48 basic cotton germplasm lines,single-copy polymorphic SSR sites were identified and developed as diploidization SSR markers.The SSR markers were detected by denaturing polyacrylamide gel electrophoresis(PAGE)for initial screening,then fluorescence capillary electrophoresis for secondary screening.The final perfect SSR markers were evaluated and verified using 210 lines from different sources among Chinese cotton regional trials.Results:Using bioinformatics techniques,1246 SSR markers were designed from 26626 single-copy SSR loci.Adopting a stepwise(primary and secondary)screening strategy,a set of 60 perfect SSR markers was selected with high amplification efficiency and stability,easy interpretation of peak type,multiple allelic variations,high polymorphism information content(PIC)value,uniform chromosome distribution,and single-copy characteristics.A multiplex PCR system was established with ten SSR markers using capillary electrophoresis detection.Conclusions:A set of perfect SSR markers of cotton was developed and a high-throughput SSR marker detection system was established.This study lays a foundation for large-scale and standardized construction of a cotton DNA fingerprint database for authentication of cotton varieties. | WU Yuzhen HUANG Longyu ZHOU Dayun FU Xiaoqiong LI Chao WEI Shoujun PENG Jun KUANG Meng | 2020 | Journal of Cotton Research2020,3,3: | 2 |
| 12 | On brain activity mapping: Insights and lessons from Brain Decoding Project to map memory patterns in the hippocampus显示文摘The BRAIN project recently announced by the president Obama is the reflection of unrelenting human quest for cracking the brain code, the patterns of neuronal activity that define who we are and what we are. While the Brain Activity Mapping proposal has rightly emphasized on the need to develop new technologies for measuring every spike from every neuron, it might be helpful to consider both the theoretical and experimental aspects that would accelerate our search for the organizing principles of the brain code. Here we share several insights and lessons from the similar proposal, namely, Brain Decoding Project that we initiated since 2007. We provide a specific example in our initial mapping of real-time memory traces from one part of the memory circuit, namely, the CA1 region of the mouse hippocampus. We show how innovative behavioral tasks and appropriate mathematical analyses of large datasets can play equally, if not more, important roles in uncovering the specific-to-general feature-coding cell assembly mechanism by which episodic memory, semantic knowledge, and imagination are generated and organized. Our own experiences suggest that the bottleneck of the Brain Project is not only at merely developing additional new technologies, but also the lack of efficient avenues to disseminate cutting edge platforms and decoding expertise to neuroscience community. Therefore, we propose that in order to harness unique insights and extensive knowledge from various investigators working in diverse neuroscience subfields, ranging from perception and emotion to memory and social behaviors, the BRAIN project should create a set of International and National Brain Decoding Centers at which cutting-edge recording technologies and expertise on analyzing large datasets analyses can be made readily available to the entire community of neuroscientists who can apply and schedule to perform cutting-edge research. | TSIEN Joe Z.
